So, the Alpha Crystals are made from the lost Jamaa Township Emerald, which Frost lost when battling the Phantom Queen. They are infused with nature powers, able to defeat any phantom, but they were lost to the Cavern of Souls (the last room in the Phantom Portal adventure) because Mira scattered them. She left a sigil near the entrance where several animals have to hop on it to lower the Phantom's Gate.
The Phantom King is hiding his queen because the queen gives phantoms power, and so we may see her in a battle...
The chompers were wilted by the shadure, because it is lethal to plant life. Shadure pours out of the pipes, and so it poisons everything and anything it touches.
The webs are made from the fallen phantoms, so strong only the pure-hearted can cut them. Many animals have tried to cut them to demonstrate strength, only to be killed by guarding phantoms.
